does the timer for the duration of a spell works if a time stop has been cast????????

Yep. And characters will keep taking damage from a Cloudkill spell.

In effect, all sentient beings, magical energies yet uncast or not reached their target, are compeltely paralysed, and everything else goes on. It's not really a "time stop", since time progresses.
